That particular token uses the tab ID of the main store page when creating the URL's , so the bread crumb categories will load on the main store page.
Below is a Razor script that will generate the breadcrumbs, so you can replace our standard breadcrumb token with the below script. It will use the current tab ID when generating the URL's rather than the main store page, so based upon your description I believe this will resolve your issue, if not it should give you a basis to edit as per your needs:
